For your anime with manga scenes stack, Nekogami Yaoyorozu has some of an in-universe manga created by one of the characters, in episodes 2, 3, 5, and the OVA.

Hello! So I saw your stack of anime with manga scenes, it's an interesting stack and I want to help here.

Hidamari Sketch x 365 - Opening.
Hidamari Sketch x Honeycomb has one eyecatch that parodies shoujo manga reactions, it only appears once across the whole season though.
Zoku Sayonara Zetsubou Sensei - Opening of episodes 1 and 2 (Same opening, but different s shown in each episode)
Heppoko Jiken Animation Excel Saga - Don't the exact place but it did happen several times across the show.
I don't know if this case counts but: ef: a tale of memories has a main character (Hirono) who is a manga artist, its s are shown a few times.
